This is the inbound 12 stop in front of the McDonalds on Peace St.
The CAT bus sign is covered by the tree. The stop is currently behind the tree. A simple solution would be to move the stop in front of the tree. The sign my also have to be lowered a bit so it's not engulfed by branches and leaves. The old CAT bus sign (before it was replaced with the new sign) was in front of the tree, a bit lower, and easily visible.

is it indeed a transportation system set up and fully funded by Raleigh? If fully a Raleigh city tax payer system then COR pays for all of its operations. If regional then it is a "bus house" job unless city council decided to additionally pay for such operations.

CAT stands for Capital Area Transit. CAT is an entity of the City of Raleigh, not an independent system. In contrast, Triangle Transit provides regional transit services and is independently governed.
CAT's annual budget is $16.9mil, of which $10.0mil comes from the City and $3.8mil comes from fares. The remaining $3.1 million includes State grant funding, leftover prior year appropriations, some Federal grant funding, and some advertising revenue. CAT is not the only entity of the City of Raleigh that gets grant funding from State and Federal resources.
